Unfortunately, there is no way to disable messages in-game. If you are having issues with the game and believe it is due to your friends list I would recommend contacting Amy with detailed information regarding the problem.
I definitely agree with Bengal, contact Amy about this problem. I'd also ask her the "friend limit" before glitches start to happen. I think original VMK's friendlist limit was somewhere between 50-200, though I could be wrong.
